The Institute of Biomedicine is involved in both research and education. In both of these areas, we focus on fundamental knowledge of the living cell - what it consists of, how it works, how its function is directed by the genetic material, and how it interacts with various kinds of micro-organisms. Using this knowledge, we try to elucidate the causes of diseases, and find new ways to diagnose and treat them.

The Institute is composed of the following four departments:
  • The Department of Infectious Diseases
  • The Department of Microbiology and Immunology
  • The Department of Medical Biochemistry and Cell Biology
  • The Department of Laboratory Medicine

At present, the institute has about 315 employees and approximately 450 million SEK in total assets.

We are looking for a highly motivated and enthusiastic researcher with a background in single-cell genomics and spatial transcriptomics to join the lab of Dr. Joan Camuñas. The lab of Dr. Joan Camuñas stands at the interface of genomics, biophysics and precision medicine. Our mission is to develop experimental and computational methods to identify molecular mechanisms leading to dysfunctional cellular states in human disease (www.camunaslab.org).

The project will require significant interdisciplinary work in the areas of spatial biology, image analysis, single-cell biology and genomics. The research group is embedded in the Wallenberg Center for Molecular and Translational Medicine (WCMTM) and SciLifeLab at the University of Gothenburg and is tightly connected to a broad network of international collaborators.

Duties

The candidate will contribute to improving the computational aspects of Slice-seq, a new method to study human pancreatic tissue slices using high-resolution calcium imaging in combination with spatial transcriptomics. The researcher will develop methods to improve the analysis of spatial transcriptomics data and the integration of imaging modalities with transcriptomics. The researcher will also contribute to the computational analysis of cell-free RNA datasets in diabetes, including gene discovery and cell-type deconvolution. Although the focus is on the computational aspects of the project, the candidate will also be expected to contribute to experimental genomics workflows, including sample processing, nucleic acid extraction, library preparation, and the operation of liquid-handling instrumentation in the lab.
  • Develop and perform computational analyses of spatial transcriptomics data.
  • Computationally integrate spatial transcriptomics with imaging data, including high-resolution calcium imaging.
  • Analyze single-cell and single-nuclei RNA-seq datasets.
  • Integrate data across genomic modalities, including spatial transcriptomics and single-nuclei RNA-seq.
  • Analyze cell-free RNA data, including cell-type deconvolution and gene discovery.
  • Develop and maintain reproducible computational workflows for genomic data analysis.
  • Perform single-cell protocols using high-throughput liquid-handling instrumentation.
  • Perform RNA extraction and NGS library preparation.
  • Lead the project, present results in group meetings and conferences, and write research papers based on scientific discoveries.
  • Help supervise and mentor junior team members.


Qualifications

The ideal candidates should have the following qualifications:
  • PhD in a relevant research area (e.g. Bioinformatics, Molecular Biology, Mathematics).
  • Highly motivated, proactive and diligent.
  • Ability to work independently and in a team.
  • Experience analyzing spatial transcriptomics and single-cell genomics datasets.
  • Experience in computational integration of spatial transcriptomics with imaging data or quantitative image analysis.
  • Experience programming in Python and Bash and working in HPC environments using workflow managers such as Snakemake or Nextflow.
  • Experience in the analysis of pancreatic islet or pancreas single-cell genomic datasets is an advantage.
  • Experience in cell-free RNA analysis, gene discovery or cell-type deconvolution is an advantage.
  • Experience in experimental genomics methods, including RNA extraction and library preparation, is advantageous.
  • Previous experience with liquid-handling instrumentation is advantageous.
  • Good skills in both written and spoken English are required.


Employment

The employment is full time and temporary, 11 months, with placement at the Institute of Biomedicine. First day of employment as agreed.
